The taboo seems like it doesn't cover nudity _per se_; it covers dressing and undressing. Or, more broadly, seeing ponies' outfits in an incomplete state.
When Rarity's dress was vacuumed off, she wasn't embarrassed at being naked; she was embarrassed at being underdressed for a formal event. Sunburst, likewise, didn't want Starlight to see him looking silly with his cloak halfway on.
